Mewtwo is a psuedo-legendary that can not only kill pokemon, but possibly kill humans.
Lucario is a normal pokemon that can use psychic powers, telepathically speak, and sense aura.
Mewtwo is a better fighter because I don't see Lucario killing humans.
So I guess Nintendo wanted to balance out the fighters because they didn't want a "Human killing machine" in the game.

@MarioKong: Actually they didn't replace him with Lucario, they just removed him. There's still data left over that shows that he was going to be in the game.

@Luxbot: As much as I prefer Mewtwo, In my opininon Lucario makes more sense in a fighting game. Mewtwo floats and uses psychic energy, whereas Lucario actually jumps, kicks, and punches. I also think it's a marketing thing, like changing Ash's companions and Pokemon. They put in Pichu to coincide with Gen II, took it out and put Lucario for Gen IV. They will likely put Zoroark or somethin g in the next one but I could be wrong.

It was sort of a marketing thing, similar to how Pikachu and Jigglypuff were in the original to boost enthusiasm for the anime. Now we have Lucario who is only there to represent Pokemon Diamond and Pearl which had also just been released. The only Pokemon character who truly represents the entire franchise would have to be Red, but even then it's only first gen...
